I need a class B AIS transceiver in some cruising areas (govt regulations). Will this create a problem with the AIS functionality of the Moitessier HAT? If so are there any suggestions of how to deal with this. One thought was to just not install a VHF (AIS) antenna to the HAT and collect the AIS and GNSS data from the Class B AIS (it has a USB output)

No there will not be any issues. You might receive AIS messages multiple times, from the Class B transceiver and the HAT. However there are conditions where AIS transmits one and the same messages several times anyway.
But you should definitely avoid to get GPS data from different sources, as the data will be different and your software will get confused. You might want to deactivate GPS on the HAT via software.
